I really don't think that water in quarries causes lag. For one thing, whenever I go around quarries filled with water, I get no/negligible lag. The lag comes when either the water source is removed to drain the quarry or when someone uses WorldEdit to delete the source blocks. Secondly, if you look at the wiki or in NEI, moving water clearly has a block ID. Therefore, it is a block and not a entity. This can be tested by looking at the E value in the F3 menu in game.

As you can see, the difference is small.
I think that the quarry lag problem could be solved by creating a new rule: If you create a large water filled quarry, do not empty it. And anyways, most quarrys are made far away from loaded chunks and wouldn't even make a difference after they are completed.
 
My understanding of these issues is that they are not a "one person does it and the server grinds to a halt" thing, it's an "everybody does it and the little bits add up to a shit-ton" thing.

Don't forget we're also taking about two different kinds of lag here as well - you get no _client_ lag because your client only tracks the water in the chunks your client has active, but the water blocks burden the server because it's yet more stuff to track in the entire world, and causes server lag.

Maybe it's a symptom and not the cause, but from what I know, the times we've had severe server lag issues it's been attributed to gigantic quarries filled with water, and only went away once they were emptied.
 
Your first point is a true one, the little bits could add up.

I never get client lag (as in FPS), but when quarries are getting emptied, there is a ton of block lag.

And again, most quarries are just left and forgotten after they are finished, left in unloaded chunks to be stumbled upon by someone
 
i wonder has anyone ever thought of making a rule where you cant use quarries in the overworld and only in say a specific digger age made with mystcraft(that is if your using mystcraft still) the way that works is if 1 dimension lags out only that dimension lags and machines slow down and such but the other dimensions dont :3
 
If this is true, you may want to visit my former quarry sites. I used water to stop mob spawns and make the areas less of a death trap. There are 4 or 5 62x62 pits filled with water.
 
water that isnt moving(not the animation but the block itself) doesnt cause lag it only causes lag if a hell of a lot of blocks are updated(eg the source block is gone and the water is disappearing slowly)
